Regardless of any setting on the ND3P, CC messages sent on any MIDI channel not assigned to other ND3P channels are affecting ND3P Channel 6, ruining the parameters. I have checked the global setting and all channels MIDI settings. Been monitoring MIDI messages in MIDI-OX and I am not sending anything on MIDI channel 6 which is what the corresponding ND3P channel was set to receive on.
I've checked the manual but to no avail. Hopefully I'm just missing something!
EDIT: A power-cycle made the issue go away. I wonder why it was happening...???

Strange, but it's not only CC messages on the individual MIDI channels that can change parameters, CC messages on the global MIDI channel can affect parameters of the selected drum channel (Ch select buttons / pad follow), not sure if that continues/stops when you return to drum kit selection mode. After restarting the unit, no channel has been selected yet, so I suspect it won't respond to CCs on the global MIDI channel until you select a channel to edit.
